While the Scriptures in the New Testament have been altered, is there a key to understanding their truthfulness?
Yes.
Many Scriptures have only been altered by one word. Once you know how the clergy altered them, the truthful Message becomes quite clear.
If GOD gave you a hundred words, and someone altered just one of them...you wouldn't throw out the other ninety nine, would you?

Also, could the Apostle Paul have know about the Quran coming, as Ephesians chapter 3 suggests?
Yes.
In fact, although they didn't grasp the meaning at the time, Jesus told his disciples that another Messenger was coming in at John 16:5-16.
This is what the Quran itself says in this regard:
"This is a Revelation from the Lord of the Universe...It has been prophesied in the Books (of the Bible) of Previous Generations. Is is not a sufficient sign for them that it was known to the scholars among the Children of Israel?"
Surah 26:192-197

"Righteousness is not turning your faces towards the east or the west. Righteous are those who believe in GOD, the Last Day, the angels, the Scripture, and the Prophets..."
Surah 2:177

Your Qiblah is the direction to turn in your worship of God.
Is God changing your spiritual direction to the pure worship of Him?

"We thus made you (the Believers) an impartial community, that you may serve as Witnesses among the people. And the Messenger serves as a Witness among you. We (Royal Plural for God) changed the direction of your Qiblah only to distinguish those among you who readily follow the Messenger, from those who would turn back on their heels. Indeed it was a change momentous, except for those guided by GOD. Allah would never put your worship to waste. GOD is Compassionate towards the people, Most Merciful."
